Get hands-on single cell sequencing experience from the local 10x San Francisco Genomics team in this two part, two day, in-person, free workshop series. On Day 1 we will review sample preparation considerations, best practices, experimental planning, and scRNA-seq workflows. You will also see a live demo of a single-cell run on the Chromium X. On Day 2, we will provide a tutorial and assist you with your single cell gene expression analysis.

Day 1  |  Sample preparation, workflow, and instrument training

Receive hands-on single cell sequencing instruction from 10x Genomics. From sample handling to cell dissociation, there are a number of technical considerations that influence cell viability and data quality of single cell epigenomics and single cell gene expression experiments. Day 1 covers critical sample prep decisions and technical considerations for single-cell assay design and optimization. We will also include a review of new single cell applications and hands-on time loading and running the Chromium X single cell instrument.

Day 2  |  Data analysis

Analysis begins at experimental design. In this workshop, you will be introduced to the entire single cell gene expression analysis journey. Together we will explore single cell data starting with the 10x Cloud Analysis platform for raw data processing and automated cell annotation. From there, we will assess the data quality using the Cell Ranger web summary and then move into the Loupe Browser to investigate the sample. We will also discuss some community-developed tools to further your data analysis. Once we have explored our data sets, we can also provide hands-on guidance for your individual user-generated data.

Demo: Cell DIVE Multiplex Imaging System

Leica's Cell DIVE allows for multiplex ("spatial proteomics") automated staining and imaging of up to 40 markers on FFPE tissues. Throughout the month of October, participants can submit slides to test and obtain images.

 

Workshop: Aivia AI image analysis software

When: October 31, 2024, 2pm-3pm, with demo running throughout November
Where: Medical Sciences, room S157
What: Aivia AI image analysis software is designed to improve accuracy, streamline workflows, and enhance data exploration in 2-5D images. The workshop will be geared towards multiplex imaging analysis.

We are conducting a poll to find out who is interested in this technology allowing dozens of antibody channels on fixed tissue sections, and also ensure that everyone interested can see and test the instrument.

“SOPs for Single Cell Data Collection in Large, Diverse Cohorts”

Dr. Barreiro, is a professor at the University of Chicago, Section of Genetic Medicine Chair of Committee on Genetics, Genomics & Systems Biology.

He will describe the current efforts that his lab is doing to generate population-level single cell maps of immune variation across different human populations.

He will discuss the SOPs that they are using to collect blood samples in the field, cryopreservation of PBMCs, and the strategies that they are using in order to be able to profile at single cell resolution the immune response of PBMCs of hundreds of individuals to multiple pathogenic agents.

With the advancement of technology, flow cytometers are now able to detect a much greater range of fluorescent dyes, facilitating the analysis of more extensive and complex multicolor immunophenotyping assays. However, this has also introduced more pitfalls to navigate during experimental design.

Join this lunch and learn seminar to find out how StarBright Dyes and best practice can help circumvent many of these issues, enabling consistent and reliable results.

Hackathon

The 2023 ICBI Hackathon is Coming Up! 

August, 2023

CoLabs and ImmunoX are gearing up once again to hold the upcoming ICBI 2023 Hackathon on Thursday August 24th and Friday August 25th. The event draw participants with diverse perspectives, including clinical fellows, postdoctoral researchers, staff scientists and PhD students.  

Over the course of the two-day in-person event, teams will work together to analyze the complex phenotypes of autoimmune disease using single-cell sequencing data from human samples. Similar to previous years, winning teams will be announced at the ImmunoX annual retreat and awarded cash prizes! 

Gabi Fragiadakis, PhD, Director of the Data Science CoLab, is the faculty organizer, with help from ImmunoX administrator Jonathan Wilson. If you have any questions concerning the hackathon or its time requirements, please contact Jonathon at jonathon.wilson@ucsf.edu.

Also discussed will be the following:
